I agree that you are most probably using wxMaxima not the xMaxima interface. I prefer wxMaxima to xMaxima because of the easier to read output, but I also would say that wxMaxima should work more like Mathematica, but I don't think its all that bad the way it is.
You can use xMaxima for a (somewhat) Mathematica like interface if you can put up with the ASCII output. I find it annoying personally. Just my two cents worth, everyone else seems to like xMaxima better, I don't.

I use XMaxima almost exclusively on
my windows xp box, and don't
recognise the problem you describe.
My first action is to get rid of the
split window (alt-o, escape, enter)
so there is no competition with
the "main window".
